This study systematically analyzed over 2 million SARS-CoV-2 samples from the European COVID-19 Data Portal to detect co-infections and intra-host recombination. Co-infection was found in 0.35% of samples. Two methods were used to detect recombination, highlighting challenges like PCR artifacts. Three recombination hotspots were identified in Delta and Omicron BA.1 recombinants.
