Abstract
Metabolite extraction, a crucial initial step in metabolomics, is generally assumed to inactivate and remove proteins. This study reveals a diverse proteome (over 1000 proteins) within metabolite extracts across various extraction methods and sample types. Residual transaminase activity in extracts leads to metabolite interconversions, demonstrated by in-extract glutamate dipeptide formation and glutathione depletion. A refined extraction workflow incorporating 3 kDa filtration for protein removal is proposed as a superior method for polar metabolomics, mitigating protein-mediated observer effects in metabolomics experiments.
